I have two niches that earn me anywhere from $10-13 a day total.
My CR is 30-40%.
Both sites have blogspot domains and a page design that is only marginally better than the default Blogspot theme.
My question is this, will domains and custom themes pay for themselves in the long term? I already have decently high conversion rates.

I would say yes, absolutely. This Forum has many paid themes shared for free that are good for niches.

My answer to this is simply: YES!
If you're earnings well ($10 / day is well for only 2 niches) you should invest your money in a .com (or .fr, etc)
You could also save the money and buy SEO services (professionals) to get your niches ranked in Google for more money.
Choice is up to you, but I'd go for it ^^

Well I have plenty of money to invest, but I don't know where to start.
I made these niches back when all you had to do was pump some HR views.
I'm assuming I should get a domain before I do SEO. Also, where would I even start when it comes to SEO? I'm assuming backlinks has something to do with it, but I don't know how to ranking algo has changed in 6-8 months.

You should start with a domain indeed, I'd go for an EMD since it helps a little bit with ranking.
Where to start?
There are several SEO tutorials here, so you should read some of them and learn what "on-page seo" and "off-page seo" is.
After you optimalized your website, you should read/watch some tutorials about GSA ranking (if you don't got GSA yet, I recommend to buy it.)
I'm not an expert in SEO, but the tutorials here + YouTube should be enough to get you started.

Yes you should invest a part of your money to build backlink.
Also if you are lazy you can invest a part of your money to pay people to do the hard work (landing page and all) for you.
