Does using the same HTML Theme affect SEO?

I have a perfect HTML theme, I like how it just flows and is simple but would like to know, does using it often, on multiple sites cause it to bring up a red flag by google and affect the chances of it getting ranked higher?

No. Google algorithms are mainly focused on backlinks, not code verification. Getting penalized by google to a specific website doesn't have absolutely any impact to the others. You can use it as many times you wish that template. Just don't copy and paste the content one to another one and you will be good.

Google will most likely not see your websites template as duplicate content. Just think of all the wordpress themes out there, they all leave a footprint but google doesn't consider it as duplicate content.

If it is only design, than no problem. Just stay away from duplicating your content.

Social Bookmarking - 100 digs for some pages
Example: I had a Web 2.0 Design Tutorial website and got about 100 digs for some articles, technorati, del.icio.us and so on.
When checking backlinks digg.com showed only 5 of them.
Conclusion - Pretty good but make sure your article is 110% original.

It does not matter at all.

The only impact it can have is technical SEO, if is a slow theme and takes a long time to load. Otherwise, thre is no problem
